The main thing is they are designed to be connected together (on server motherboards) which makes the system faster without higher CPU clock speed
They can run 32bit programs and 64 bit programs at the same time
Desktop CPU's have to use The Operating System (WoW64 Translation Libraries in Windows to run 32bit apps on a 64 bit OS)

They may be almost the same specification but they both run different types of 'instructions'. Which is why it is not recommended if you put a regular desktop processor into a server, or a server processor into a regular desktop.
If you were to benchmark regular applications with a server processor, it would not cope very well. In terms of performance, having an Intel Xeon Quad core is like having a pentium 4 with 4 cores. Against today's standards, a pentium 4 is extremely inefficient and slow.
What type of system you want will largely depend on what processor you pick:
Basic task pc: Desktop Processor
Gaming PC: Desktop Processor
